You can tell when all Geth have been disabled by the ground lines disappearing completely. Interacting with the Geth Hub will also trigger a new cutscene, where Legion can explain how data is exchanged between Geth if you ask them about it.
Doing so will let you pick some replies with Morality Points. Alternatively, you can say "Why worry about brainwashing? Continue through the nearby door to progress to the core. In this hallway, turn right and you'll no doubt notice two inactive gun turrets on the left side of the corridor leading forward. Legion will let you know that activating them will have them fire on nearby targets, then explode.
The explosion happens about 10 seconds after you activate the turret, so you should only turn them on when they have something to fire at! Turn on the furthest turret and then immediately take cover. When the Geth pour into the room from the far end of the hallway, you'll have an extra heavy weapon back you up. This should make the Geth Hunters and their lesser friends much easier to deal with. Destroy them, scour the area for any ammunition, and then head rightward down the next hallway.
This winding hallway will lead, in short order, to another wide open room. This time there are two Geth Hubs, not one, so you'll have to pick one to blow up and cripple some Geth before fighting the rest of them. There's one Geth Hub directly in front of you upon entering the room, and another to the left of the exit door. Slip behind some cover, then destroy one to begin the firefight. Head through the exit door and then immediately take cover behind the pillars in the next hallway, as there are two Geth Troopers in here.
Take them down, of course. Exit the hallway and go up the two ramps, then turn right into another hallway. Once again take cover here as you'll be fired at by two Geth Troopers. Down them and move on to the end of the hallway and through the door. This next room is very open, with Geth coming in via two doorways on the opposite side of the room, and the only way over being walkways along the outer walls, or by braving the lower maze in the middle.
Luckily there are also two turrets here, so turn them on and then bunker up near the entrance. Make sure to keep an eye on the Geth Hunters as they'll stalk straight to your position brandishing shotguns. When all is quiet, head to the opposite end of the room and through one of the doorways to enter the next hallway.
As soon as you enter the room, sprint right and take cover from the Geth who immediately fire at you. Hack the nearby turret as quickly as you can for supplemental damage, then take down the Geth contingent. The next door will deposit you onto a long walkway with more floor lines on it. You'll have to be VERY careful not to step on these, because that means you'll have to face Geth on a thin, narrow walkway with zero cover! Make it quietly down to the bottom, then repeat the same trick you used last time by blowing up one Geth Hub from behind cover and then mopping up the rest.
If you're daring, you can run to one machine, destroy it, and then run to the other side of the room to destroy the second machine, but doing so can be fraught with danger.
This next corridor has something that you'll definitely want to interact with: some Geth Servers that initiate a conversation with Legion. It seems that the Heretics have runtimes inside the original Geth networks, shocking Legion as this is very atypical behavior for geth.
Legion is still confused by the situation and wonders how it all went wrong. Following that conversation, head further down the corridor and through the door to enter the core room.
This gigantic chamber is where the virus is being stored, and where we'll attempt to eliminate the virus once and for all. There are gun turrets all around you, but ignore them for now: remember that they blow up 10 seconds after you activate them whether they shot at anything or now! Interact with the Geth Terminal and you'll converse with Legion once again; make sure to ask about "Activating defenses" to learn about the turrets in the room.
Tell Legion "Yes" to begin erasing the Reaper virus. But as Legion states, eradicating the virus will take some time. It's not instantaneous. And you damn well know what that means.
Using that computer you just accessed has informed a whole group of Geth as to your presence, and they'll storm your position via three doors at the far end of the maze in the lower area.
Legion is unique in that he is the only recruitable Squad Mate who does not have a dedicated Dossier Mission. Assuming you've done all that or not, if you don't mind killing innocents , head for the Reaper IFF Mission. Part-way into the Mission, you'll have a brief encounter with Legion, but when you find them at the very end, they'll be incapacitated by Husks, and Shepard opts to take them aboard the Normandy.
When you return to the Normandy, you'll have to make a decision on whether to talk to it, or sell it to Cerberus. The time limit is 4 loyal characters. Otherwise you will lose people from the Normandy.
